The Philadelphia flag seems to come in two versions -- one as you described it, and the other with the city arms centered on the yellow stripe. This would look like the standard European distinction between governmental flags and general display flags, except that many city buildings fly the plain flag, and many private individuals and institutions fly the flag with the arms. The simple explanation is that the flag comes cheaper without the arms.
